Both of these are more tools than games, so it's fitting to compare them.
I think Personal Trainer: Cooking is much cooler than Wii Fit because it might help give college kids or people just getting into cooking that little extra push to start doing it. The instructions can't be easier and as long as you follow them, you're good. Wii Fit is nice and will get a couple people into working out, but because working out isn't as required as eating food is, I don't think it will have as lasting of an effect.
It might just be me though because I've been wanting to cook more and have already been doing non-wii related workout activities.
