I believe Age of Empires 2 is better than Command and Conquer because a few things.
A. Using the Nintendo 64 controller was a bit unweildy, for a RTS, and I always had a lot of trouble getting things going.
B. My whole family occasionally digs out all its old computers and has a big Age of Empires LAN party. I haven't experienced this kind of multiplayer fun with Command and Conquer.
C. All the units and their rock-paper-scissor counters in AoE. A novice can just build a bunch of random units and send them in, but a more experienced player will use the Spearmen to attack cavalry, etc etc. A system like this is present in Command and Conquer, but it isn't as in-depth.
